The fungi are anaerobic thus any attempts to remove them from the GIT will probably result in their death due to oxygen. Anaerobic removal and placement in anaerobic conditions requires specific equipment, and training. Only a few labs have attempted their culture indicating that the techniques exist.

Yes, in theory. The fungi are probably protected from oxygen by some mechanism. As yet, we do not understand the mechanism, and how to revive the fungi once they are transferred to anaerobic conditions.
