All arbuscular mycorrhizal fungi have been placed in the order Glomales, of the Zygomycota. This placement is based on zygospore formation in Gigaspora decipiens, aseptate hyphae and similar biochemical pathways and DNA sequences.

The entire thallus of a fungus consists of a colony(ies) in roots of a diversity of hosts, a mycelium in soil, which may have spores attached. Descriptions of fungal species have been based on morphological and developmental information. However, the morphology of the mycorrhiza may also aid identification. For instance, members of the Gigasporaceae do not form vesicles in the root, though may have clusters of accessory cells in soil. The nature of the colony in roots also appears to differ slightly between families. Acaulosporaceae may form vesicles in roots, but these tend to be thin walled, whereas Glomaceae may form both thin-walled and thick-walled vesicles.
